"Deixe o barco correr" on this context I think it means after the carnaval party is over, to let those carnaval feelings go on. The only thing that I can think of to compare this is to a boat on a relentless sea full of waves (carnival) after surviving all those adverse conditions the boat still goes on it doesn't stop.
